The horizontal alignment problem is the result of putting the dots after the flag on upstem notes.
I discussed this as problem #3 in:

I would rather have the dots on upstem flags horizontally where they are in 1.75b
The Beta 2.10 placement makes the dotted upflag note take up too much space.
Specifically, this looks better in 1.75b:

I kniw I'm "bucking the trend" here. Most of the music since about 1970, puts the dots after.
Two vertically aligned dots on a unison chord where the notehead is on a staff line is not unheard of. See:

This entire thread is worth a read. A look at the beta newsgroup will help.
IMO, any fixed handling of this will not please everyone. If dots over/under cannot be specified for each note/chord, it should be an option at the staff level. This might require a few extra staves but at least, it would be correct.
