The height of the special endings above the staff appears to be related to Staff Properties.  In the Visual tab, there are two values for Vertical size.  The Upper value affects the location of the special endings.

If you have your special endings only appearing on the top staff, and you adjust the Upper vertical size of this staff, you might need the adjust the Lower vertical size of the bottom staff in your score.

For a long time I was using Upper = 20 and Lower = 10 for any staff that had an instrument that needed to be printed singly, but now I usually use 15 and 15.  I still have the same space between staves on the printed page, but the special endings look better.
