Here is a glitch I found in NWC 2 today.
1. Click on the picture of the eight-notes underneath the NoteWorthy Composer 2 symbol
2. Click restore
3. Highlight some notes that are under the tools menu
4. Click on the tools menu
5. Click one of the unavailable options
6. Click back on the song you were editing
Now the background behind the notes should now be black, if the notes you highlighted were under the menu that popped up from tools.
Umm, huh? - I get the results I expect... Not sure what you're getting at..?
When I go back to the song by clicking on the title bar at the top of the window, the notes are still highlighted. If I go back by clicking in the window itself then the notes are no longer highlighted 'cos I've moved the insertion point.
This is what I expect - are you getting something different?
This is what happens to me when I do it.

(it's an animated gif, I hope your browser supports them)
you have to click within the selected area of notes to get it to work.
and I just figured out that you don't need to click anything on the menu, and you can use any menu, althogh the tool makes it the easiest since its the longest menu.
I have seen buggy display drivers create that effect. You can confirm this by trying the work around technique described here:

Aha. I don't have the problem at all. As Noteworthy Online suggests, it's probably a buggy display driver.
