I am trying to write parts for my musicians. I have the original in "C" and after I typed it into the program I wanted to transpose it to a B flat and an F instrument. When I Hit the transpose key, it just made a lot of changes to the notes, but did not do what it should have done.

Did you put a C key signature in the staff before you did the transposition?
If you didn't add the C key signature it will be treated as though there is no key signature.
If you did - the transpose should work as expected - notes and key signature up 2 semitones to D for the Bb part.
