The bore refers to the shape of the inside of the tube. For example a clarinet is cylindrical over most of its length expanding at the bottom towards the bell. A flute has a cylindrical bore while a recorder has a narrowing bore and a saxophone has an expanding bore. The bore width and shape effect the quality of the sound (different harmonics are produced) and the interval at which the instrument overblows (an octave for flute,an octave plus a fifth for clarinet).
I think "toneholes" refers to the holes drilled into the bore, these are covered or left open to increase or decrease the length of tube and therefore give notes of different tones (or pitch)
