I want to enter music for an A clarinet and have the software automatically transpose it for a Bb clarinet. Can it do that?

The short answer is Yes.
I'm not sure what kind of explanation you are looking for here. A semitone is half of a whole tone, and is the smallest interval change that can be notated in NWC. For example, the inetrval between A and Bb is one semitone. If you have a piece written for an A instrument and you want to transpose it for a Bb instrument, you would transpose down 1 semitone (since the Bb instrument actually sounds 1 semitone higher than the A instrument).
