In the original score, (When Jealous Torments from Yeomen of the Guard, ("cat you fondle, soft and sly")) both these were on treble clefs and had a key signature of Cminor, in the middle of a modulation, but it doesn't really matter. Put them on staves one atop the other.

The misalignment is caused by the accidentals. Note properties/Extra Accidental Spacing will correct the problem:

I agree, although it is a minor bug, it would be nice if NWC automatically aligned these, however it is nice (at this point anyway), to have the option of the extra accidental spacing as it is useful in aligning other characters from say boxmarks font. I don't know if you would be able to have it both ways.
Hmm. could the gracenotes be positioned independantly of the notes and the space they need after? I find it hard to imagine a situation where gracenotes SHOULDN'T align.
And then it doesn't realign when I change the grace notes to eighth-notes.
Also, the way it's layered, it shows it as thirty-second notes, not sixteenth notes.
You could adjust stem length on one staff so that the flags align correctly..
