I have a staff with two voices, tenor and bass, and I use two layered staves.
Each staff has its own lyrics line.
When I overlay the two staves, one of the two lyrics lines is automatically shifted so as to have both lines readable.
In my case, no matter which staff comes first, the lyrics are such that the bass lyrics is always the first (highmost) line than the tenor one.
Swapping the order of the staves doesn't change anything.
I'm sure I'm overlooking something stupid.
You can alter the position of the lyrics lines with the boxes on the Staff Lyrics Configuration tab.
Using the offset box, either positive or negative numbers should sort your problem out.
